Thanks to his numerous permutations, Kang is a deeper and more complex character, but Ultron is the ultimate Avengers villain. While Kang's occasional heroics, takes away from his villainous nature, Ultron is a cold-blooded killer who only acts to further his goals of domination.
However, the Infinity Stones only grant enough power to affect their universe, but Kang the Conqueror is on a conquest across the entire multiverse. This implies he has more innate power than the Infinity Stones, so collecting them for his mission wouldn't make sense.

In terms of feats, Infinity Ultron has definitely an upper hand. Infinity Ultron could shatter realities and travel through realities. Scarlet Witch in MCU couldn't travel through realities, as she needed America's powers to do so.

The ship isn't worthy -- it can't be. A machine can pick up the weapon and move it anywhere since it's mindless and incapable of possessing the morals necessary to be considered worthy. By this logic, Ultron himself could have lifted it, but it wouldn't have done him much good.
Darkseid doesn't even need to use his Omega Beams in order to erase Ultron from existence. His pure strength and durability alone should make quick work of the arrogant Earth robot. Still, that's nothing to be ashamed of; Darkseid can do the same to most DC superheroes anyway.

Unfortunately for Thor, he has no defense against Wanda's reality manipulation powers. Even if Stormbreaker has enchantments capable of resisting reality warping, I doubt it would be powerful enough to protect Thor from the Scarlet Witch.
Both WandaVision and Doctor Strange in the Multiverse of Madness displayed Scarlet Witch's reality-warping abilities, which make Wanda one of the most powerful beings in the entire MCU. It is safe to say that Phase 4 Scarlet Witch would have defeated Thanos, even if the Infinity Stones were involved.
In the main Marvel Comics continuity, despite all her power, the Scarlet Witch could not stand next to god-like forces such as the Phoenix Force, Galactus, and the Living Tribunal. Wanda was considered to be the Nexus Being of Earth-616, but there were still forces far more powerful than her.
As he gamed this particular fight over and over, maybe more than 15 million times, He Who Remains chose this specific set of events. He caused Heimdall, Loki, Gamora, Black Widow, and Iron Man to die. Kang wasn't there physically when they died. But it is his screenplay that they followed.
