Who was Grace's baby daddy?
Leo. Given the trajectory of this last season was the same as the last season of the original run, it's almost guaranteed Leo is the father. In the original series, Grace and Leo join the mile high club, which results in her first pregnancy story.

Ben and Grace Stone decided to get a test to ensure the biological father. However, when Grace started experiencing callings, the answer regarding paternity became clear. Eden was Ben Stone's biological child. Eden's birth wasn't without complications, though.
During Karen and Lyle's wedding, Leo returns to New York and admits to having a one-night stand with another doctor while in Cambodia. Grace tries to forgive him but they divorce soon after and she moves back in with Will.

The way it's explained, Grace's dormant Avatar was discovered to be pregnant shortly after her human body died at the foot of the Tree of Souls. By preserving her body in her Avatar tank, the pregnancy was able to be carried to term, and thus Kiri was able to be born.

Then, he decides that he loves Grace too much to lose her again, so he goes back to being a Christian which helps his college football team's notoriety.

Angelina's (Holly Taylor) obsession with the baby hit an all-time high when she stabbed Grace and kidnapped her tot. But in Grace's final moments, she was reunited with her son, Cal, who had previously disappeared.
When did Morgan get Grace pregnant?
If you recall, the big twist at the very end of season 5 was that Grace was pregnant with Morgan's child. Unfortunately, Grace was taken away by the Pioneers just as Morgan learned the truth. Needless to say, Morgan has been trying to get back to Grace ever since.
That said, there's a deeper stress at play here… Last season, Grace lost her own child in an emotionally gut-wrenching episode, leading to a mutual decision between her and Morgan to kill themselves before the warheads hit. Instead, they found Baby Mo, and decide to raise the child together.
