Why does Skyler look different in Season 3?

Skylar White, or Anna Gunn if you may, was actually suffering from her illness which lead to the apparent weight gain. It was not for any other role or pregnancy. In her own words, "I was actually ill while I was filming the show and it affected my weight. They gave me cortisone and I puffed up and gained weight.
Talking to People magazine, Gunn explained that while filming the show, she was on medication that caused her to gain weight, and that she's simply back to her old, fitter self.
Skyler starts out blue, but turns dark once she starts to figure out Walt's secret. Her timeline turns deep blue, almost purple, as her flirtation with Ted grows, and then it turns green once she discovers Walt's stash of money.
Skyler's rationale for remaining silent is two-fold: She does not want her children to find out about their father's double life, and she fears that Walt's arrest could ruin Hank's career as a DEA agent. She also demands that Walt move out of the family's home.
Anna Gunn Was Diagnosed With Systemic Lupus Erythematosus
The 2013 Emmy Awards Star is currently battling lupus. Lupus (also known as SLE or Systemic Lupus Erythematosus) is an autoimmune disease where one's body's immune system attacks its own tissue and organs.
Walt's world crumbles even more after finding out that Skyler is cheating on him.
Weight changes — Lupus can sometimes cause weight loss or weight gain. Weight loss may be unintentional and due to decreased appetite or problems with the digestive system (see 'Digestive system' below). It can also be a side effect of some medications used to treat lupus.

Who did Skyler sleep with?
Skyler has an affair with Ted in season three to exact revenge upon Walt, but ignores Ted's offer to leave some of her things at his house. When Walt finds out about their affair, he tries to confront Ted, who hides in his office.

In Breaking Bad, Purple is primarily worn by Marie and it is used to symbolize protection, self-deception, and complete lack of involvement in the meth trade. Marie often wears the color purple to show her self-deception. Throughout the show he often tries to convince herself that she is somebody that she isn't.
When her life fell apart and Walt disappeared, Skyler lost her assets and moved in with her kids in a small apartment with a job as a taxi dispatcher. It was revealed that her sister, Marie, reached out for a truce, so it's likely that the two reconnected shortly after the series finale.

She even organized for family intervention, with Hank and Marie present. And when she had separated ftom Walt, she made sure to check up on him at his new apartment. All their troubles aside, Skyler truly loved Walt.

What does Ted Beneke do that's illegal?
The company's owner, Ted Beneke (portrayed by Christopher Cousins), has been committing financial statement fraud since before Skyler's arrival, by not recording certain customer invoices, or recording less revenue than what was actually received, in order to make revenues appear worse than they actually were.
She doesn't want Walt Jr. to know that his father is a criminal. She understandably wants to hold onto the idealistic loving family image she has in her mind. Leaving Walt and turning him in would destroy any chances of repairing the family.
Although her character wasn't expecting, Skylar White — portrayed by the decidedly not pregnant Anna Gunn — was.
As Walt talks to his in-laws at a nearby table, his wife Skyler stands staring into the bright blue water, filled with dispair. She fears for the safety of herself and her children because of the monster her husband has become.
They soon married and moved to Albuquerque, buying the house in which they live for the majority of the series. By then, Skyler is seen to be pregnant with Walter White Jr. ("Full Measure"). The only member of her immediate family that is known is her younger sister, Marie.
Becoming 'The Danger'
The character of Walter White has an iconic place in TV history. Whether it's his shaven head & beard, character arc or pork pie hat and glasses, he's a symbolic, iconic figure. When you hear 'I am the danger' and 'I am the one who knocks', you immediately think of Walter White.
Skyler was quickly characterized as an antithesis to the supportive housewife archetype, placing herself in an adversarial role even before the start of any real conflict. Her strong personality and clearly illustrated desires clashed with Walt's meek and listless demeanor in earlier seasons.
Gus tells Hector about the deaths of his nephews. “This is what comes from blood for blood, Hector. Sangre por sangre.” Gus's face doesn't reveal a flicker of emotion when he says this.
Gus will go to drastic lengths to cover his tracks, and his wardrobe reflects the amount of control Gus wishes he could impose on his entire empire. Gus's large amount of yellow shirts in Better Call Saul perfectly represents the villain's motivations, desires, and fears. Better Call Saul continues Monday on AMC.

What happens to Skylers baby?
The family originally plan to deliver the baby via Caesarean section, however Skyler unexpectedly goes into labor and gives birth to Holly. Walt is not present during the birth of his daughter because he is preoccupied with drug related business; he blames Jesse Pinkman for making him miss the birth.
When she expresses her concern that, one day, somebody's going to come knocking on the White family door with the intent to harm him or his family, he blows a gasket, insisting that, "I am the one who knocks." In other words, if anyone's going to be knocking on doors and harming innocent families, it's going to be him.
Gus Fring tipped Hank off. Even though he did send the brothers to attack Hank in the first place, he warned Hank so that he would be aware of what's going on and proceed to kill them, thus wrapping up a loose end.
Skyler was trying to goad him into admitting that he was in danger and that this situation was spiraling out of his control, which offended Walt's pride. So he gave her the 'I am the one who knocks' speech in order to let her know that he was the dangerous one now.
